I'm going to guess it has to do with Bluetooth & WiFi interference.
Essentially, I'll sling files from my external HD to or from my NAS. And my Magic Trackpad will go through a series of "Connection Lost" and "Connected" notifications. This is a brand new Magic Trackpad as I've exchanged my old one for this exact reason.
Does anyone know what's going on and what I can do, besides switching to Ethernet?

I don't have this problem personally, however you are not the only one who has; there is a bit of a discussion going on on the Apple forums from a while back about a similar issue (bit.ly/uKU6o0). Most people are pointing to WiFi clashing with BlueTooth. Some people have replaced their trackpad and that has solved the issue...
Personally I would look into your WiFi setup, try changing the channel that the WiFi is on and see if that improves the situation.
