Are you using a Motorola STB to tune? I used to have that problem (among others). IIRC, the problem comes from the IR blaster sending an extra "enter" command after sending the channel number, which makes the overlay pop up. The stupid Motorola box doesn't time out the overlay and it stays up for the entire recording. The results are also inconsistent based on whether it is a 2 or 3 digit channel number.
Since I was using an HTPC I was able to take out the "enter" from the end of the IR string, but that left me with occasions where the tuning process never completed and it would record the wrong channel. I got so fed up with this that I pulled out my old Dish Network box and re-subscribed. Their $50 lineup had more of what I wanted than Comcast's $70 lineup anyway.
