Should Apple release this on a flash drive, similar to what they did with the Macbook Air's system restore software?

It would mean less packaging and allow Airs to upgrade without additional hardware. You could also reuse it for other things once Lion's successor came out.

They will probably sell Lion through the Mac App Store. They're doing it already for the developer previews. (believe me it's a pain to download a 3 GB file through that interface)

What I think they could do is to offer a special tool to backup the image onto a flash drive so that everybody can restore their Mac if they need to.
They have to do something similar.

I'd imagine they'll have to do something like that. Since the Airs just came out, it's likely they'll be supporting them with software updates for the foreseeable future.
