the only thing that worked for me was using the apple remote app. go to remote and use the silver remote to unpair and pair back worked for me. now my apple tv will work with both remote and iphone app

Have you tried replacing the battery just in case it was a bit of unfortunate timing? Do you have another Apple remote laying around that you could try or an iOS device you've connected to your AppleTV for use as a remote?

My remote still works, i agree with the albooher, try using an iOS device to try and test if it's the remote or receiver.

I have an iPhone with the remote app and that works but it's more inconvenient for me

No clue why the remote would stop working after the update, I guess the only thing left to try would be using a different Apple remote and if that doesn't work then go to the nearest Apple store and have a Genius take a look at it.
