I just bought a bigger hd (640 GB) for my macbook and I was wondering if I should create a partition to put the system.

So I can keep my system backups as tight as possible with only system files and apps. But I'm not sure if it will slow down or give me some headaches in the future.

I used to do this but got tired of juggling available space between the system and user partitions. Separate partitions are just a personal preference that doesn't impact performance and is just another way of organizing your files.

System backups are not as nearly important as user backups and it's recommended you re-install/re-image every 6 months to a year anyway.

For me I usually setup me system the way I like with all the apps I regularly use, then image the system. Then dump all my user files in after that.

In 6 months I pull off all my user files, re-image the system (to the old image), add any new favorite apps, update everything (apps & system), make a new image of the system, and again dump back all my user files.

This way you always have a known working system to fall back on if something goes sideways.
