Does your Kindle completely discharge its battery when its been a suitcase?

Ours does. We can't figure out why.

It could be that the devices power button is getting pressed/slid while it is in the suitcase. Is there a good amount of pressure on the device at all? Most electronics don't like to have pressure applied to them due to tight-fitting components.

I would try to turn off the wireless radio before you store it. It could be that when you are traveling that it is searching for a signal and uses up a lot of battery power.
