Andrew from Boxee here - Boxee will definitely have better performance on the Boxee Box vs. old school Apple TV. Not sure if we'll be able to run on the new Apple TV (sure the original ATV-USB crew will let us know once they get their hands on it).
As far as running Boxee on a PC vs. Boxee Box there will also be more HD content on the Boxee Box vs. PC due to content licensing (basically it's more difficult to hijack content from a set top box than a PC so content providers feel more comfortable putting their content there).

I installed Boxee on my Apple TV and it gets really choppy sometimes when streaming higher quality video, sometimes to the point where it's basically unwatchable.

I believe aTV boxee still supports all the formats as the box, but the core-solo + 7300le combo can't muster through high bitrate 720p / any 1080p mkv/h264 content from what I've seen. Acer revos with ion might be a slightly better option, but still not quite enough horsepower. (If this has changed in past few months, by all means those with personal experience step in.)

boxee box has more codecs than any other media player on the market and has many features apple tv doesn't have. For instance you can remote access files stored on anything connected to your boxee box wirelessly trough your computer.
