Set the camera on Manual, selected Bulb and used my ML-3 remote.
It worked in the house but wouldn't work outside in the dark. Is the metering system over-riding my manual settings?

I tried night shots on my Nikon D60 but the camera wouldn't let me take a photo. What am I doing wrong?
Here's the problem, you are using the ML-3 remote which doesn't support the "bulb" shutter setting.
The MC-DC1 remote shutter does, however I don't know for sure if it's compatible with the D60. I shoot using that and my D90. If you are able to connect the MC-DC1 shutter then you are fine for as long as you need. I've shot upwards of 10 minute exposures using the manual shutter lock.
If you can't connect the MC-DC1, How long is the exposure you are trying to capture? If it's longer than 30 seconds, you should adjust the aperture until its within the 30 second mark, that would allow you to shoot using the ML-3 Remote.
If you are using auto modes instead of full manual, then you should check that the auto-focus isn't getting stuck like dave had mentioned.
